This is the same as when your ears go pop at altitude – the pressure difference between the outside and inside your middle ear. The pressure equalises when air either goes in (or out) of the middle ear through your eustacian tubes (a tube between your ear and your throat). You can stop this by not going too deep under water!

Divers often pinch their nose and blow out their cheeks. This opens the passage between your mouth and your ear and equalises the pressure in your ears. then your ears won’t hurt or pop any more.
